METHODS TO DETERMINE HOST BACTERIAL CELLS CONTAINING CLONAL INSERT

1. Selection Markers

One method to determine which host bacterial cells contain the clonal insert is by using selection markers. These markers are genes that confer a selective advantage to the host cell when they are present. For example, if the cloning vector contains a gene for antibiotic resistance, then only those bacterial cells containing the vector will survive in the presence of that antibiotic. This allows for the identification of host cells that have taken up the vector with the DNA fragment.

2. Blue-White Screening

Another method is the use of blue-white screening, commonly used with plasmid vectors like pUC19. In this method, the cloning vector contains a lacZ gene with an MCS (multiple cloning site) within it. When a DNA fragment is inserted into the MCS, it disrupts the lacZ gene, preventing the production of β-galactosidase. When plated on a medium containing X-gal and IPTG, non-transformed cells produce blue colonies due to β-galactosidase activity, while cells containing the vector with the insert produce white colonies due to lack of β-galactosidase activity.

3. Polymerase Chain Reaction (PCR)

PCR can be used to amplify the DNA fragment from potential host bacterial cells. Primers specific to sequences flanking the insert in the cloning vector can be used to selectively amplify only those bacterial cells that have taken up the vector with the insert.

4. Restriction Enzyme Digestion

After isolating plasmid DNA from potential host bacterial cells, restriction enzyme digestion can be performed using enzymes that cut outside of the insert in the cloning vector. This will result in different banding patterns on an agarose gel for cells containing the insert compared to those without it.

5. Sequencing

Sequencing of the DNA fragment can definitively confirm its presence in host bacterial cells. Sanger sequencing or next-generation sequencing technologies can be employed for this purpose.

6. Fluorescence-Based Assays

Fluorescence-based assays can also be utilized to detect host bacterial cells containing the clonal insert. For instance, green fluorescent protein (GFP) could be part of the cloning vector, and fluorescence microscopy or flow cytometry could be used to identify cells expressing GFP as an indicator of containing the insert.

7. Hybridization Techniques

Hybridization techniques such as Southern blotting or fluorescent in situ hybridization (FISH) can be employed to detect specific DNA sequences within host bacterial cells.
